It's a design thing. It's so there's some direction in your path through PoIs. If a door is locked, that means there is probably an alternate path somewhere. Screw lockpicking, crowbar for the win. So i had the same issue and realized space bar does the unlock thing which is hard with a controller. Get you a crow bar, destroys locks pretty fast even the big safes.
The method to open the safe does not affect the loot. I either lock pick or auger, depending on safe difficulty / availability of lock picks. I always Auger the small safes. I usually pick the 7.5k and 10k safes, but often the auger would have been faster. I do absolutely hate the auger sound on safes. 1.
