I've tried all sorts to get this working too including the same as you and no luck, I've tried installing Yuzu from the Discover store and that picks up all my roms but no matter where I point the filesystem to Nand folders it doesn't pick up the updates and DLC I installed to Nand in the other versions and also still doesn't boot New SMB U Deluxe properly either, I'm at a bit of a loss now

If you plug a controller in, you have to go into the control settings and swap it to the new controller. Now, the next time you launch Yuzu, if you plug in the same controller it will default to it. But if you ever tell Yuzu to use a different controller for some reason, it will not default to the first controller the next time you plug it in.
